Having played every single entry, with number one being my first foray into the yet not-quite series back at the ripe age of 6, I've had a variety of wide ranging and changing opinions on the series.
If I was to completely narrow it down to 3 I'd have to choose VI, VII and X.
VI was a game that truly changed the way I viewed games and gave me an amazing experience throughout. I absolutely loved and adored every aspect of the game and it is also the first entry I finished. Also the entry that I finished the most times (5 I do believe).
VII was such a giant leap from VI (was rather confusing to go from "III" to VII back in the day though) that I specifically got a Playstation the Christmas of 1997 just to play it. And I was not disappointed in the least. I wouldn't say it holds as much emotional weight with me in regards to VI, but it is arguably a superior title.
X is my favourite title in the entirety of the series. Yes it has awkward voice acting (it was their first foray, when voice acting wasn't even a large part of other titles let alone a chief story telling component) and does deviate quite a bit from the standards of the series, but overall it simply appeals to me on numerous levels. The graphics are still exquisite to behold, the music is on par behind VI and VII for best in the series, the combat system is just awesome and the leveling system is great. The story too touched me in many ways that the others did not.
As honourable mentions, I wish to bring up Final Fantasy Tactics, which is an absolutely phenomenal game, and Kingdom Hearts I/II which are both awesome in their own rights (and owe just as much to Final Fantasy as they do Disney).

If the majority of the world thought a Seurat or a Michelangelo were half-assed paintings, that wouldn't make them any less brilliant. If everyone thought Charles Dickens or George Orwell were inept at best, it wouldn't make their books any less amazing. There are plenty of things that are worthy of praise even if I think they are shit. FFX is not one of them. Its pretty graphics do nothing to cover shallow and stereotypical characters, a mind-numbing plot, and embarrassing dialogue. If you wanna defend your stupid opinion, then go ahead. But remember, reality doesn't give a shit about it.
@BamboodPanda: Yes, because one scene out of the entire game completely and utterly invalidates any worth it has, thus making anyone who likes it a retard.
Clearly this guy is on the creative end of Square-Enix. If they asked the marketing guys or the shareholders or the CEO, anyone who cares about the sales figures, they would definitely see their market divided by region.
It's a fun world now when you can patent "gameplay". I'm fine with some company sueing another for ripping off their game if they're ripping off a majority of it's features. If you take one feature that was in one game, and put it in yours, there is nothing wrong with it because everyone does it including Square Enix.
There are limits set it in place for what you can patent, and patenting battle mechanics go too far.
For me it would have to be III, IX,and X. I would probably put XI on that list since I played it the most, but since it's an MMO, I don't think it should be lumped in with the rest of them.
VIII - Obligatory "first Final Fantasy is the one you love the most" remark goes here, but whilst I actually started by borrowing VII from a friend, VIII was the first I went out and bought. And I enjoyed every minute of it. Even if Adel looked a bit like Michael Jackson (at least on my first playthrough I thought that, on my second I realised that I was indeed an idiot, and Adel was actually a DUDE).
X - Blitzball. Arguably one of the best minigames ever. Until X-2 OBLITERATED IT. But man I sunk so many hours into that game it was unreal. And proceeded to lose my save file to trading in Burnout 3 without taking my memory card out of the case holder. :(
VII - Out of the First 6 the only ones I've played are the DS remakes so I can't lay comments on them, and that leaves me with IX, a game that I struggled to get into, and XII, a game that I liked but towards the end almost felt like a minor chore to complete. So that leaves 7. It's definitely not my favourite of the bunch, I do like it for bringing me into the RPG genre as a whole, but, I don't know, it just took a while to click with me when I went to play it again after getting it myself after finishing VIII.
I love the classics and all, but I've found myself so much more engaged in the stories from PS1 on. But with that said, both X-2 and XII would be in my bottom three. Probably joined with Mystic Quest (although I have some good nostalgic memories from that one).
It so *IS* about east and west. To say otherwise is to say that the cultures are exactly the same.
I don't like 12 year old She-hes with bunny ears and squeeky voices. It's just...gay.
I like big, bare chested, oiled men with muscles coming out of their eyebrows engaging in ultra-violence and male bonding. Which is quite clearly not even remotely homoerotic.

1-VII- It was my second FF after VI and I still fucking love the game, the story, the characters....everything. It isn't perfect but god if I don't want a remake already.....SE, you better be working on it.
2-VI- Although it was my first FF, I fucking HATED Terra, I just...I was a Celes girl so imagine my happiness at the end. I wasn't too in love with VI....but I still have a warm place for it.
3-IX- LOL! I really....REALLY love IX, the character designs weren't....well in CG they weren't the most attractive....but they made up for it, especially after playing VIII. Zidane hands down is one of my top fave FF main heroes. Nothing says bad ass then a monkey boy feeling up a princess....
Honorable mentions go to- X, IV and V...in that order.
@Rachel Fogg: I know what you mean, and while the above as a god-awful Photoshop, monkey boys feeling up princesses (or in this case, espers) is clearly NOT a good thing.
(For those not in the know, the guy's a comedian by the name of Lee Evans, and he has referred to himself as Monkey Boy in a few of his stand-up gigs)
@Vecha: Xmas: why wouldn't you expect X to be the most popular? X pretty consistently ranks high if not at the top of FF polls in japan. FFVII is really only considered the peak of all FF-dom to the western audience to who probably first played an FF at FFVII and nostalgia takes over from there. FFV is rarely ranked as one of the top anywhere (for western fans or japanese). as for FFIV, the 3rd person "many people consider it to be one of the top 3 FFs" mentality tends to really inflate people's view of how popular the game tends to be as far as popularity rankings are concerned because everyone's convinced EVERYONE ELSE loves it. in truth, it tends to not rank very frequently in the top, and other titles which frequently get the "no one likes it" myth like FFVIII actually frequently rank quite high.
